The Robins, who knocked out Coventry City in the Area Semi-Finals, led 4-2 from the first leg and had Matt Smith increased that lead with a header in the 17th minute.
Jermaine McGlashan made it 1-1 on the night in the 32nd minute but the Gills were unable to score the goals they needed and Bristol City are off to Wembley with a 5-3 aggregate win.
