On a ground, they had never won at, the Sky Blues started brightly and had Joe Cole curl over in the opening minutes. An attack in the third minute led to Whalley being booked and a free kick.
That came over. Fleck had a shot and there was Arron Martin to get City ahead with their first goal in three matches.
However, the lead lasted less than four minutes as a woeful bit of defending allowed Sulley Kaikai to round Reice Charles Cook and tap into the empty net.
In the 38th minute, Stokes conceded a free kick and Shaun Whalley was left alone at the far post to head home.
Fortune worked hard up front for City who were better in the second half but the 1196 City supporters saw their side failed to win at Shrewsbury's Greenhous Meadow yet again.
